The biggest pitfall to having a Flash website was always that Google did not index these sites very well, if at all. Normally a site would just get their homepage indexed and it wouldn't get indexed optimally for search engines. Things have now changed!

A Flash website can now be indexed by search engines pretty well. The Flash sites still aren't as bullet-proof as a normal HTML website is, but the gap has narrowed significantly. A Flash website is now a viable option for a company that is concerned with SEO.
